As far as I can tell, it includes Coe. None of the news I can find about it definitely says anything about number of episodes, or seasons, but the total run time listed averages out to about 31 50 minute segments, which is how many episodes seasons 1, 2 and CoE would be. That, and the fact that there's 14 disc's in this set, and season 1 has 5 disc's, season 2 has 7, and CoE has 2. so, the math is adding up in that area.
I meant my comment on CoE more about the fact that the first two seasons cost about $47 individually, so I can pretend that I'm not paying for the part of the set that has CoE.... I like CoE ok, aside from day 5, and while I'm not happy with what happened, I'm more irked that it felt kinda like they were killing the format of the show as it was, that already worked,. So while I don't mind having CoE on dvd, and I would have bought it anyway eventually, I still feel a little burned.
Blech, I need to buy the second season but I may as well just get this. I guess. Eh well. Better to buy CoE than Miracle Day, to put a positive (ish) spin on it.

who knows if they'll try to make another season after Miracle Day...I wouldn't put it past them to try, but given what I've heard, despite it being ok to watch, most fans didn't seem overall thrilled with it *shrug*

They won't. I think that's precisely why they had Gwen marry Rhys and pop out a kid, so that she and Jack could keep grossing us out with their sexual tension whilst giving her a reason not to be with him. Tension almost always trump relationships in TV shows.
I think RTD will pull another one out of his ass once his partner has recovered from his illness. MD may not have totally wowed the masses, but I bet Starz would give him at least one more special/movie.
